some directories can't be opened in MS-DOS mode causing an error in Windows 
ScanDisk or Defrag.

perhaps don't use that many directory levels?

I can't reproduce: On my win98 se box scandisk and defrag is running,
even if OOo 1.0.1 is installed.

Yes it's not occuring on all Windows systems:

Win 98 SE + OOo 1.0.0 : no prob with Scandisk etc.
Win 98 SE + OOo 1.0.0 : problem!
Win 95 B  + OOo 1.0.1 : problem!

both Win 98 SE are FAT32, Win 95 B is FAT16 and has few files and 
directories

But the problem is caused by the share\config folder who subfolders 
where files are only in the 5th level-deep or so subfolder.

I think you should change the setting of the scandisk properties.
There is a special checkbox for this settinng.
